I need to be able to "easily" record how long a step took and then total the total hours of all the steps in a project.
EG
"Read manual" as a task will have a start date and finish date, but these could be three weeks apart, but the actual task only took 2 hours.
"Train staff" will have a start and finish date, but the task may have taken 5 hours. Using times will not work as it calculates the time between start and finish not time taken

Chris,

Something you may want to try is using DayNotez as time tracking program. You have a task in Bonsai, then you are going to begin working on it. Add an entry in DayNotez such as "Read document X" then when you are complete, add the end time in DayNotez. You can archive a Bonsai task into DayNotez. This results in two DayNotez entries but you can simply delete one (or delete the task in Bonsai when you are done). You can also use keywords in DayNotez to track tasks associated with a particular project or client.

Hope this helps.
