Just noticed the Bonsai update to version 3.3.3, so figured this would be a good time for some feedback and to find out what other people think of the app. I've been using Bonsai for a couple months now and am starting to get the feel of it. It's packed with features - so there's no question that it can do what I need, but the trick for me is figuring out the best way to do things, how to configure the layout, and how to quickly navigate the screens. I know a couple people have posted documents on the way that they have configured Bonsai (with filters, etc.), but it was a bit hard (for me) to figure out exactly how to match those tips with my own needs.

I currently use Bonsai to keep track of various types of activities both at work and at home (i.e. household repairs, auto repair work, financial deadlines, and I'd like to do a whole lot more with it, but I feel a bit overwhelmed by the number of ways to customize the views for each outline. For example, for a project related outline for a long work-related project with a large number of subtasks adding a column view for % Complete makes sense, but for, say, reminders to check on rebates, I only need to know if it is completed and the date. The hardest part for me is figuring out which features I need and where to find them for each type of outline. I'm sure experimentation and time will provide results, but I'd love to see how others use specific features for different times of tasks.

Bonsai is intriguing and satisfying to use; but I'm afraid that when I'm really using it to run all areas of my work life I will begin to see limitations - in, for instance, the inability to link or embed items in desktop notes. Or have I failed to see how to do these things?

You have missed something, jwsp. Linking on the desktop is great:

You can link to web pages using the standard format (http://.....) - just remember to put %20 in place of any spaces.

File linking is even easier - you can press F9 or select Edit-Insert File Link to insert a file link into the note text.
